Using Eric's comments and some of my own ideas, i've come up with a Metro that goes everywhere that I would ever want to go in the East Bay. The beauty of it is that the initial BART system can still act as an express route to the city while the other lines while high speed, make more connections around the city aiding in development and fast connectivity while not compromising the connection to San Francisco. Interesting map. I think your map is similar to ones I've messily hand drawn in the past -- though the graphics are obvious much better!
There were two things that did surprise me:
(1) The long stretches without stops on the MacArthur line.
(2) Providing quite a bit of service to Alameda at the expense of Jack London Square.
Oh I thought I had JLS as the 4th station from the left. Yeah Alameda I always thought that if you gave them better service they might accept more density on the NAS.

I was trying to figure out the JLS bit from your map. Based on where the BART line is located under Broadway, it looked like like it was skipped, but I guess you actually connected it to Amtrak? Haha sometimes I mis-identify things on satellite maps, sorry about that.
Actually, that placement might be a better idea, in light of the Oak to Ninth development.
